Subject: namd-l: n-terminus in my psfgen created pdb/psf file is missing
Dear Namd users,
I have a question regarding psfgen. I have a pdb for a peptide for which I have created pdb/psf using psfgen. But for some reason the created files do not contain the n-terminus atoms (the first hydrogen is renamed from HT1 in my original pdb to HN (as the amide hydrogen should be) in the psfgen created files and the other HT2&3 are eliminated). Can anyone please tell me why this is happening?
Thanks
jakie
