Hey Anna,
Might be that is too complicated, but it works:
Normally, if you loaded two pdb files, you only will be able to save
them separatly. But you could save them each as xyz file, concatenate
these and change the number of atoms in that file accordingly. If you
lad this file in vmd both structures are in one vmd-molecule. Then you
can convert it to whatever format you want with vmd.
