Check Axel's excellent cpmd-vmd manual at 
http://www.theochem.ruhr-uni-bochum.de/~axel.kohlmeyer/cpmd-vmd/index.html
 Read the dynamic atom selection chapter (chap 6), it could give you 
some answers.
