I would suggest creating your novel N- and C-terminal modifications as patches and applying
them explicitly. This is how you would e.g. N-acetylate the N-terminus using patch ACE.

Subject: vmd-l: How to get rid of default patch for NTER and CTER
Dear All,
I want to use my own defined c-terminus and N-terminus for a protein while generating the psf file. How can I get rid of default patch for NTER and CTER in psfgen? It seems that simply adding ( first NONE and last NONE) line doesn't work.
