Yes, one must always strike a balance between investing time in writing a
reusable script versus the time saved by a quick (and not necessarily) dirty
solution. The script pays off in the long time, but there is always pressure
to get results as quickly as possible.
Using masses could help, but special measures are needed for the first
principal dihedral angle (the main chain atoms have priority) and for
dihedral angles where there are two or three identical ligands (the minimum
angle is then taken).
I had thought that calculating principal dihedral angles was a more common
problem. In any case I will report back once I have finished my calculations
(just in case anyone is interested:)
