Hi Erik,
A quick google search gave me this result, which should do what you ask for :

Hi, I was trying to create an animation and was noticing that a peptide displayed in New Cartoon does not seem to update its secondary structure depiction as this changes throughout the trajectory. I have the boxes for updating the color and selection every frame checked, but this does not seem to make a difference. Is there some way to get stride to recalculation secondary structure for every frame in a trajectory? Honestly, I thought this was what it was doing anyway, but apparently not...
