Charles,
  I've fixed the source of the coloring problem for Tachyon renderings,
I still need to do the same for other renderers, but it shouldn't
take long for me to finish those over the next week. I'm also hoping
to add the per-vertex-colored triangle feature into Tachyon so MSMS
renderings look as nice as they do in VMD itself. I'll email when a
test version with all the fixes is posted.
