There is one very important limitation of VMDPrefs that is relevant here: VMD can push a display move/resize to the OpenGL window, but due to limitations with window managers you cannot query the current position of the window. If you already know the coordinates where you want the window, then yes, VMDPrefs should be able to do that for you.

Thank you for the rapid response. I am running Ubuntu Linux 12.04 LTS. Ideally I would like the "Main" window minimized and the "OpenGL Display" in a specific location on the screen. If I position and resize a gnome-terminal window in the exact location of interest I am pull info on its position and size:
