Where are you "providing" these numbers to VMD?
VMD doesn't read any "extra" columns in XYZ files, if that's what
you're trying to do. You can set the "User" or "beta" fields in
VMD to an arbitrary value however, and then use that to color atoms.
See the User's Guide for examples.
