the selection criteria in vmd is very powerful
you can select simple slices like
x < 10 and x > 8
or maybe just a slice of water but leave the protein and/or dna
x < 10 and x > 8 and water
( or use y's and z's )
but it also supports pretty much any math function so you can do all
kinds of crazy things.
see graphics -> representations on the pull down menus
or the atomselect commands
